I have a question about generating a .hic contact matrix with fragment resolution using Micro-C data. As shown in the attached figure, the .hic file typically allows us to visualize contact matrices at various resolutions (including the fragment level).
However, since Micro-C data does not have restriction fragment file, I am unsure how to generate a .hic contact matrix at the fragment level.
Do you have any suggestions or insights on how to address this issue?
My command:
"java -Djava.awt.headless=true -jar <path_to_juicer_tools.jar> pre <mapped.pairs> <contact-map.hic> <ref.genome>"
Maybe "--frag_site_maps" could help me?
