From Skiff user feedback:

When i click on the close (x) on windows it closes the app totally and not just put it into tray. That is a huge problem as I will not get emails in real time. Please fix it that when I click on x it goes to tray, stay active and show like a sign when I get an email. Thank you.

This is already implemented, and working as expected as far as I can tell, I would ask what version has the user installed, and if the following option is enabled:
